There's the obvious ones like prejudice towards ballet etc but can you think of any obscure ones?

I just finished watching this movie right now. I'd say there are several prejudices that exist within this movie. First would be to the ballet. It is seen as things for "puffs."
I think there is also some class uneasiness, specifically middle vs. lower. The ballet teacher and Billy's family. Boxing versus ballet.
Additionally, there is the differences of opinion about masculinity and femininity. Because Billy's dad wants to make sure that what Billy does is appropriate (extracurricular wise). This, of course, would tie into the ballet. And along with that, then you have gender roles. What is appropriate for a boy and girl.
Of course, there is also the homosexual aspect which ties itself into several of these themes that I've already mentioned.
